I know the D35 TTB and SLA are different animals.

Will a D35 SLA from a Mountaineer work on a '99 Ranger?

It should work fine. The 99 is an IFS truck. The only way it should be a problem is if the Ranger was originally a 2wd.

I figured as much but got in stuck mode on the axle reference page for the D35 sla, saying '97 gears couldn't be used due to reverse rotation prior to '98.

Better to double check that not.
