thats the part that makes it weird. i know on brakes what causes that with vacuum assist leaking but for your truck, the only temp related issue with the transmission would be if you are low on fluid but that would not make it hard to shift into gears unless something is locking up. and you would know that with other symptoms.

you could check the transmission fluid and make sure its up. if that fixes the problem, let us know

you should have two plugs on the side of hte transmission, one above hte other. the lower is the drain. usually, to check fluid in standard transmissions, you take out the top plug and see if the fluid is right at the edge of hte plug with your finger tip. if its not, than you add fluid. that is usually though so make sure and google how to check it for your transmission

At first I was over filled but I took that fluid out by just taking out the fill hole plug. It was probably like half a water bottle more than it should've been.

so than it has to be something in the hydraulic side of your system. does any of it run very close to the exhaust? maybe its getting warmed by exhaust and something weird is happening? i don't know if it could but i suppose its possible.

Yeah thats what I noticed that it's next to the exhaust but how would that be possible if the old system wasn't having that problem? Should I use the exhaust wrap? Or a heat shield?

you can put something around the clutch line for now, to test it out. wrap it in aluminum foil to see if it helps. that was an old school test method on carbureted vehicles to see if they were getting vapor locked from the engine heat on the fuel line. my karmann ghia always had aluminum foil on the fuel lines to help fight heating hte lines up.

It's got the aluminum wrap on the master cylinder line already.
