Will a 1991 2.9L V6 w/auto trans fit a 1996 4.0L V6 w/a 5spd standard. What problems would I encounter?

The 91 will be an A4LD transmission. The 96 would've had a 4R55E. Similar but very different from a controls perspective.
Ford Ranger Automatic Transmission Identification

You'd be far better off to find a 95-97 automatic and matching computer with sub-harness.

Thanks Noob. My ace on the '91 is Dave my pal who is a mechanic/builder/HD teacher who has a knowledge base that includes a photographic memory. With hours of history working on Rangers under his belt, he said it'll work after we rob the '91 of the necessities. The 91' runs and is 500$ for the whole truck.
