Im guessing your truck doesn't have EGR? In that case, just block it off on the new plenum.

And what ports are you talking about? Vaccum ports? How many are there?

These are the normal ones...
Brake booster
PCV valve
FPR
Cruise control

....

Maybe some others, varies among different vehicles.

And, he was asking for a picture of your intake.

If your truck has egr, and the newer intake has no provision for it, you can have the egr "tuned out" of the ECU using a tuner like an X-cal3. Just tell the person writing the tunes that you want to eliminate the egr, remove the egr components, and then plug the hole in the exhaust manifold, or get headers without an egr bung.

egr

my 99 has the EGR mounted on the cast intake and the composite 03 intake does'nt, my headers also have the bung for the EGR, so i plan on keeping it. any ideas?

I don't see a way to make it work with what you've got right now. I think they went back to using egr on some of the 3.0's around 06ish. Maybe you can find a plastic upper from one of those trucks. If not, you'll have to eliminate the egr using a tuner like I said, or go back to your factory aluminum upper intake.

The one's that I've seen with this mod either didn't have egr, or chose to eliminate it from the system. If you choose to go back to your aluminum intake, I'd definitley port/polish both the upper and lower intake. As far as throttle bodies, as far as I know, all 98-up 3.0 throttle bodies are the same size.

As far as I know, the reasons someone would switch to a composite intake is that they're not metal, so they would keep the air slightly cooler, acheving the same thing as a phenolic(?) spacer, and from the pictures I've seen of the ones off Tauruses, the intake runners are longer which is supposed to help with low end torque.

James has it right. You'd probably see similar performance gains fron a decent port/polish job on the aluminum upper though.
As far as modding your throttle body, you really can't do much. You can cut the throttle body shaft in half lengthwise, so that air coming in has less of a restriction, but you'd only gain a couple of mms. You could have it bored/honed a little too, but adding a couple of mms really won't give you a noticeable gain. The only way you'll get big gains, would be to switch to something like Tom Morana's twin throttle body intake setup, or his box intake. Both of those require a new MAF, and a retune, but could net you 20hp or so according to his website. Plus whatever you gain with the tune.
