I am pretty sure the ports in the center are below the intake/water ports on the E6 and E7 heads I have played with.  There is a small port in the center of the head that collects carbon.  I think it has something to do with EGR.
The water ports are only at each end of the heads, there is nothing in the middle that should be wet.
Here is my engine right after I ripped the stock intake off, it is newer than yours so maybe they changed those ports between here and there. The white ports at each end of the heads are for coolant.

The guy who owned it before my friend must have used the entire stock of rtv he could find on the valve cover gaskets, i replaced the valve covers and got new gaskets the blue rubber ones with the steel core), but i guess i didn't get all the rtv off. I was going to fill up the cooling system all the way tonight, but i figured i should let the thread sealant i used on the water temp adapter to dry a little. So test fire up is in the next few days
