Digital multimeter (DMM)? Test again and look for a "-" (negative) symbol in front of some of the numbers.
With the pos lead on the Y wire and the com lead on the red wire, it reads positive voltage.

the bare wire. was it the actual foil metal shielding or was there a bare wire?

Sounds like a grounding problem. It was using the shield. which is grounded back at the ECM as a ground for the power. The arcing was the circuits and the PCM using the shield to complete the circuit. Now you fixed that you do not have a good ground to the system. Using the shield as a conductor certainly can introduce noise and make it run lousy.
I'll check grounds next.

It was bare wire, with the foil shielding around it and the other two insulated wires going down to the crank position sensor.

I think it was exposed out of the split loom just through the process of the engine swap. The loom is brittle, so weaving it down into position I probably broke the loom some. I did ohm the two wires from the crank position sensor back to the edis, and they checked out.

good deal.

there is a large ground that goes from the top of the engine to the firewall....and the units that go to the battery....those two can be several styles with or without disconnects.

run power directly to the diode in the pdb or noise capacitor and see if it starts then..

there should be a redgreen( hmmm might be covered in duct tape if redgreen has anything to do with it...but i digress) wire near the coil pack with a ingition capacitor looking critter on it.....unplug it and put power to the wire harness....you are back feeding it...then jump the starter solonoid.....make sure its in park first

If anyone's going to be guilty of redgreen repairs, it's probably going to be me.

Just to clarify...
Unplug the capacitor, run a jumper wire with 12V to the wire I unplugged from the capacitor, then jump the starter solenoid?
