Wiring Troubleshooting? 3 'empty' wires from harness...

My son's 88 STX Hybrid build had some significant wiring issues. We removed, unwrapped, attempted to repair and reinstalled ALL harnesses. We have 3 wires near the driver's firewall in the engine that are "unattached" and we're having trouble identifying where they should be connected. The truck was bought as a roller without interior, engine, trans or transfer case . Engine had "milkshaked" itself and was an abandoned mud truck project. Now a daily driver project for my college son w/ a carbed turbo Buick and Chevy 5spd/manual tcase. Any help identifying these would be greatly appreciated,m as we are down to electrical gremlins at this point. See Photo below:

I can't tell from that pic. What colors are those wires?
 
I can't tell from that pic. What colors are those wires?

Black/Orange stripe (heavier gauge)
Yellow/White stripe (Heavier gauge)
Yellow/Red stripe (common gauge like the majority of the harness wires)
 
Black/Orange goes from the Alternator to fusible links D (splits to main light switch and fuse #15 20amp) & E (turns yellow and goes to the ignition switch)
Yellow/White also Alternator then to fusible links C (to battery positive/starter) & L (choke relay)
Yellow/Red stripe seems to be for the wipers. Something to do with the delay?

Thank you! Super helpful for me to continue on w/ this all. The harness had been cut when they pulled the junk engine out. Super challenging to find this vintage in salvage around here! Now to figure how to wire in the missing pieces to the GM one-wire alternator.
