Ive done every basic tune-up possible and am now trying to figure out my next step to take. is there anything more advanced then an obd scanner to check performance or monitor/test sensors or something.
Also if I have no cel light on would this be a waste of time.

a competent technician can diagnose and cure your rough running problem ( like myself) Since you have an obd II vehicle the ford NGS/IDS can pull up alot more than a generic scanner can. Including things like fuel trims and data logging capabilities. Also we have the ability to do power balances and relative compression tests. At this point i sugest you dont guess anymore and take it in to have a qualified technician diagnose your concern before covering your truck in glue, tossing parts at it and seeing what sticks:headbang:

Not to sure what to do

The ngs/ids stuff you talked about sounds pretty good I might just ask for this specific thing for them to do.
with the Power balance test if they do find a weak cylinder is this similar to a low compression test, meaning theres no simple fixes to this problem?
