Clutch choices and fluid question

So imma need to replace my clutch soon and this truck is my daily driver in the busy Streets and highways of LA, and i was wondering whats the difference between an autozone clutch and persay an exedy oem clutch or stage 1 as an upgrade. Also i filled my tranny with generic shield ATF it said most fords and its what i had at the time, what kind of damage can it do and might that explain a not smooth shifting.
 
You don't want "racing clutches" they wear out faster

You do want new slave, Self-adjusting pressure plate, and pilot bearing, there are "kits" that included these along with new clutch disc

Resurfacing fly wheel is usually best
Replacing rear Main Seal at that time is also a good idea, hard to get to if it starts to leak from age, and not an expensive part, under $10

New Master is your choice and it can be changed after the clutch is replaced without to much trouble, if needed.
