4L Manual Trans Harness Mystery

1997 Ford Explorer 4L SOHC
So I did an Automatic Trans swap from 5R55E to the 5 peed M50D. all is well but the computer is not liking it!

Here is what I did:
On the Transmission wiring harness, from the two big connectors at the back of the engine, I cut out the DTR connector and used the Neutral and Reverser light wires to run thru the man trans switches. All is well.

At first, used my oem auto trans PCM.
Results: got about 8 codes for DTR, sensors and solenoids all for the auto trans.

Then: replaced the PCM with one from same year but listed for Man Trans.
To my surprise, still got 5 auto trans codes:
P0743 Trans - Torque Converter Clutch Circuit Electrical
P0750 Trans - Shift Solenoid A Malfunction
P0755 Trans - Shift Solenoid B Malfunction
P0760 Trans - Shift Solenoid C Malfunction
P0765 Trans - Shift Solenoid D Malfunction

So now I am thinking there is more to the trans harness then I thought.

Question:

Is there some kind of special termination on those wires leading to the TCC and solenoids to “pacify” the PCM?

Or what else am I missing.

I would really like to get rid of all the codes so the engine light will go away.
 
You are going to need a computer from the same year that has the 5 speed transmission.
 
You should not be getting those codes if the new PCM is from the same year Manual Trans vehicle. Did you see the truck it came out of?

I'm getting to the conclusion that i got shafted by the ebay seller: the label definitely says it is from manual trans, but the computer does not behaves that way, so the only answer is: they switched the labels! there goes my $120. who can you trust?!

absolutely No one. Thats why I typically go to the nearest junkyard and parts stores first. Ebay is my Last option always when buying parts. And I won't buy anything off ebay if the seller doesn't have a 99% rating or better, and there aren't plenty of pictures of the item i want to bid on.
