I’m in the process of rebuilding my 96 4.0. My harness has quite a few damages in it. I’ve been looking online and even talked to the parts department at ford, and I can’t to seem anyone who still makes new harnesses. Anyone got any ideas? I’d like to get a new one but someone suggested I find someone who is selling one on eBay.

I'd look at a Pull-a-part type yard... How many connectors are bad? Most of the connectors are still purchaseable as repair parts... likely nobody sells complete harnesses.
 
Painless is probably the only option for new, and even they will be a long shot for that vehicle.

Used from ebay, junk yard, or a part out are going to be your best options.
