If it had the a4ld, the nss wires are in the five-pin plug that went to the automatic.

No see I also have a 2001 transmission thats wht I wanted to put in it at first but I put the 2004 in e everything bolted up just fine e just do t know electrical

So the question is: was the rebuild job a good one? Is the transmission the problem or the engine?

Can I put the 2004 throttle body on it

If the 2004 is an SOHC, then no. If it is an OHV I don't know

Do I just leave the clutch pedal alone

If you have a switch then put it in( the connector is there to hook it up), if not then I would hook up the neutral safety switch from the trans

If you have the switch, then plug it in.

What id an injector is so lose i could get it out by hand

It was running g fine until I put a k&n intake on it

You have unrelated issues. Does your engine have a maf sensor? Did you get a manual ecm? It will run with the auto but sometimes if you push the clutch in, the rpm will drop fast and the motor can die if you are coasting. I don't like to install the clutch pedal position sensor, if you ever get into a situation where you need to move a dead truck out of the road, it's easier to drive with the starter than pushing it. Someone looking down at their phone...
