You have a decent setup, but the only thing shared with what the OP wants to do and your setup is the motor mount plates and the year of the truck. He's going EFI, and using different headers...

Additionally:

1. "Relocate that weird box on the drivers side" Fuse box, lol, mine is gone, made my own, you only need three master fuses under the hood and retain interior fuse box.

2. "Radiator w/ electric fans " if he is crawling off road,, the OEM radiator is inadequate,,, go Griffin

3. "My biggest concern is electrical. " I would go with an off road Holley Truck Carb,,, rubber needle seats....

Do I need a tuner?,,,,,,, yes if you go EFI
Do I need a body lift?,,,, yes
Do I need a elbow for the intake?,,, dont know what he is asking here
Easiest radiator to use? none
Is trans mount a direct fit? Probably not,,, dependent on motor mount used
Is there like 4 wires I modify or 30?! 100+ if you do away with that weird box

Going carb will cost him way more than to stay with efi. He would have to buy an intake, carb, dizzy, adjustable fuel pressure regulator, and ignition box. To install this motor he can keep the distribution box he has, and take the two plugs feeding power to the original motor and connect them to the replacement motor, thereby keeping and using the original engine's power and fuse protection. The fuel lines are already in the correct spot and have the correct connectors on them, so thats a plug n play deal. I would have done this installing a 5.0 explorer motor, trans and electronics into a jeep, but the jeeps power wiring was hacked bad, so I ended up using the explorer power distribution box to feed both the 5.0 motor and entire jeeps power needs...
