clutch master cylinder need to be changed?

Readers digest version 2wd 3.slow with a m5 manual tran. Squeaking when clutch pedal is pressed/released. Knocking sound occassionally from the bottom center or right side of bell house. Im planning to pull the tran and install new slave,throwout, clutch, pressure plate, and pilot bearing. Going to re-seal all areas of trans while its out...including freeze plugs into the shift rail. The pedal and system seems to have good pressure but sometimes difficulty shifting into 3rd or reverse. While I'm doing all this work do I need to change the clutches master cylinder as well or should I be fine just pulling it and bleeding it prior to connecting to the new slave?
