On the verge of choosing a replacement engine for my 1999 Ranger (which is compliant with California emissions). There is no EGR valve and probably a more elaborate exhaust setup and maybe differences in the ECM/PCM, which will stay.

The chances of finding an exact match are small, so I wonder if anyone has had issues or success putting in another year 4.0OHV from a Ranger or Explorer, 98-2000, and just swapping the exhaust manifold headers and upper intake manifold?

This swap candidates were covered really well in another post I had, but I wanted to focus on just the emissions issues here.

If you swap all your existing peripherals it will be functionally the same as the existing engine.
