4.0 tranny makeing whining noise

if it aint broke dont fix it if it is broke upgrade
i swaped my 2.9l out with a 4.0 an manual tranny an my tranny is makeing a whining noise in every gear it only stops when i push the clutch in idk wat it could be
 
Main bearings.
 
I've not worked on standard transmissions (Ok...never had to change a clutch LOL). Would that noise be caused by the throw out bearing?

It's possible that the TOB could cause it. Changing the load on the bearing by putting the clutch in could change the noise.
