2.8 to 4.0 5 speed clutch/flywheel?

You'll want to use the clutch, flywheel and starter that fits the 4.0 that you swapped in. What year is the 4.0? Rockauto.com or a parts store should be able to look up what you need based on the vehicle the 4.0 came out of

If youre running the TK4/5 manual be nice to it. Or itll grenade

It has a 2001 4.0 from an explorer.
We currently have the 4.0 flywheel, clutch, and starter but throw out bearing dosnt make contact with the pressure plate and wont disengage the clutch. We took the fly wheels, clutches, and pressure plates from the 2.8, and 4.0 and placed them together and the 2.8 is about 5/8" thicker overall

You replaced the chains, guides and tensioners right?

Im unsure of what the costumers has done to it. I Just now the clutch isn't disengaging. The throw out bearing dosnt touch the pressure plate

Does you flywheel have 8 bolt holes? I am guessing the 8 bolt flywheel is thinner than the older 6 bolt ones used on the older 4.0's (and 2.8 and 2.9).

Interestingly, the slave cylinder and clutch release bearing for 2001 is listed as fitting 1993 and up, and I would imagine the thinner flywheel would call for an extended throwout bearing. Quite the quandary you have here.

Well, that is really interesting. If you had an earlier 6 bolt crank 4.0, I'd say just slap the 2.8 flywheel on it but I'm assuming you've got an 8 bolt one so that's out of the question.

I think you've got only a couple options: use the trans from the newer truck, find an earlier 4.0, or have a crankshaft spacer made (and possibly run into starter engagement issues) or build a spacer to go between the slave cylinder and trans.

One other thing to verify - make sure the input shaft slips into the pilot bearing. Just want to make sure that it's not too short as well. Probably not an issue.
