Will a 1986 2.9 be a direct swap for a 1990 2.9?

A mechanic told me that Ford switched to metric in the late 80's and the 2.9 from my 86 BII will not be a direct swap into my 90 BII. Is this true??

The 2.9 in my 90 is knocking and the 86 2.9 runs great!
 
It'll swap just fine.

Just swap the motor itslef, and use your '90's computer and sensors. The '86 will have EGR, where your '90 does not.

I am still weighing my options since I cant find a donor vehicle for the 4.0 swap which you helped me out a bunch with all of my questions. I just wanna get my 90 back on the road since I got the new lift and wheels/tires.
 
Just swap the whole upper intake manifold from the '90 on to the '86 that's going into the '90. Replace the plenum gasket, too.
