Why won't she turn over?

So I swapped in a 98 4.0 into my 3.0. I don't have the computer/pats synced so is that why it won't turn over? Like the starter won't even bump or is it because of something else? I used my 3.0s battery cables and they hooked right up to the 4.0 starter and alternator. Got the ground straps on the block. I thought the computer not being synced just wouldn't send fuel but it would still turn over?
 
I couldn't get my clutch position sensor's clip back in so will I have to do the wire jump? I wanted to do that anyways so it isn't a big deal, nice to be able to compression start if need be. Also all the electronics in the cab work, headlights interior lights, radio all that. But I kinda think it could be that clutch position thing, I couldn't lock it into place. I did move it there and then push the clutch down and turn the key but nothing. My theft light is blinking a bunch too with the key in.

The starter was a junkyard one so maybe the solenoid doesn't work?
 
I also used my 3.0s power distribution box (the fuse box in the engine bay) and it's wire harness. But it looked like it was going to the lights and all that. I do notice that it seems to plugin to the engine harness at the intake manifold with that giant plug in. Would that cause it? The 3.0s plugged right into the 4.0s so it didn't seem like it'd be an issue
 
I jumped the clutch sensor and that didn't do anything so gotta be the computer I'm thinking because of the theft light blinking when I turn the key, I'll post results after I get it to ford Monday or Tuesday. Just for anyone's reference..
