whirring/scraping noise coming from transmission

Following an engine swap, I'm getting a noise from the transmission/clutch area. When the clutch is pushed in, the noise goes away; when I let the clutch out, I get a whirring or scraping noise. Clutch seems to operate normally. I didn't notice the noise before the engine swap, although I only drove it once or twice. A friend thought it might be from the throw-out bearing.....what do you think?
 
what signs indicate input shaft bearing as opposed to throw-out bearing?
 
if it's the throw out bearing the sound will go away when you push the clutch in. the input shaft (or pilot) bearing would be making noise all the time. when you have it apart like that you should always change those things. cheap insurance. also the slave cylinders on these are notorious for going out. if you do pull it back apart just get a clutch kit that comes with everything and you wont have to worry about it for a while.
 
I've seen plenty of bearings/bushing damaged when folks have a hard time getting the bellhousing to fully seat and they use the bellhousing bolts to draw the trans to the engine. HTH
