Two problems. Might be related?

Ok hopefully I can explain this well enough for someone to be able to help solve my problems with my 4.0 (out of 94 Ex in 89 BII).

First one - Fuel pump continues to run after shutting off engine. I have about 25 relays that I have bought and changed out. A new relay will work for a day to a couple of weeks but will end up letting the pump run non stop. It has got to the point that I now disconnect the battery because if I just remove the relay the battery will still be drained. So I have something that is shorted out and I believe this is what is causing the pump to stay on. When disconnecting the battery (-neg) it will throw small sparks and I can hear something like a solinoid clicking on and off on the drivers side of the engine. I have unplugged different things but can't seem to find it. Do you think this is my short?

Second one - when driving the check engine light will come on and off. When it comes on it like the engine is running on 5 cylinders and once it goes off you can feel the extra power of the 6th cylinder. I have checked for codes before and there were none.

Hopefully someone has ran into this before and can help. I don't know if these are related or not. I put 25,000 miles on this engine with no problems and then these started. I have changed numerous relays and one fuel pump without solving either. Ideals?

Does the passenger side floor get wet or damp when it rains? If so pull the panel off the passenger side near the floor and then check to see if the computer under there is corroded to hell or not.

If that's not it I would then check to see if the ignition switch is cutting power like it should.
 
Computer is fine. How do I check the ignition switch?

To test the ignition switch you are going to have to find the wire that gets hot when the key is turned on and turns off when the key is turned off. I can't remember off the top of my head what color wire this is but if you have a repair manual it should be in the wiring diagram section. Also check to make sure you don't have any shorts in any of your wires.
