tranny question about 2.9 to 4.0 swap

My DD is a 2wd 4.0 auto ranger, burns oil and the body is sorta beat up so if it ever get to the point of needing rebuilt I just wana pull it rebuild and put in a 89-90 BII.

Stupid question: What problems if any would I run into to use the auto tranny out of my 2wd ranger and put in in what was a manual BII? Found a BII with slammin body and cracked heads for $500 thought about buys and keeping to my 4.0 needs rebuilt. But I didnt know it I should find and auto insted
 
auto to manual is harder, you need the auto ECU and the works, the BII tranny will bolt to the 4.0 but there are 3 versions it could be. You can identify it by the door code or bottom of the tranny. I currently have the TK4 Bolted to my 4.0 and its still running but it scares me. Your post is really confusing what your asking
