So...alignment issues.

89 2.9 4x4 5speed FM146 Transmission.

4 gear would not stay in on my transmission. I opted for a R&R on it, got a donor from the scrap yard. Surprisingly enough, the transmission works fine. No grinding, all gears are smooth. The issue comes to the starter. I replaced the slave cylinder, flywheel, and starter when I put in the replacement transmission. I had a hell of a time getting it lined up, but eventually got that damn shaft into pilot bearing. I couldn't get one of the bolts to line up when installing, but all the others went in fine. I attribute that to not getting all bolts in before snugging. I got them all, figured what the hell does one more matter. Got it all back together, and it was loud as **** when turning over. Like metal on metal. I thought maybe because I had the shifter access panel off, I was just hearing what it sounds like without dampeners. Drove it fine for about 2 weeks, then the starter began to free spin when turning the key over. Got to the point that it didn't start at all, just free spun. I've since pulled the transmission again, took the flywheel off thinking that I might have eaten the teeth on it. I warrantied it out, though the teeth on the new one looked exactly the same as the one I put on. So no teeth eaten. Starter gear looks fine. Starter size matches the one that was on the truck. It seems like it's just not getting close enough to mesh with the flywheel. Since it didn't eat the teeth, I'm left with thinking that because I couldn't get that one bolt in there, that's where I'm losing the alignment at. I didn't think it was a big deal because I got all the other bolts in fine except that one. Could it really have thrown it off alignment THAT much with just the one bolt not lining up that would cause the starter to freewheel after 2 weeks of use?
