say it ain't so..... another M5 R1 trans/clutch problem

I have read through all 397 posts without a clear answer so maybe you can help me sort it out.
98 ranger 4x4 4.0 5speed manual 120,000 miles (some towing) new centerforce clutch, ford slave and throwout bearing, pilot bushing (input shaft was scared due to pilot bearing failure) can't remember what fluid I used manufacture specs I belive, still full 12,000 ago no leaking fluids.
History,
Would have a hard time shifting when the clutch got hot,backing a trailer or even just driving with excessive clutch play. pilot bearing failed, couldn't shift, replaced above items.
It did not shift perfect after clutch, but better figured needed new master cylinder but due to limited time put it off. Within the last few days noticed difficulty getting into gear from stop and requires g e n t l e pressure to shift while driving 1-3, 4th seems okay as well as 5th. Feels about the same shifting with or without the clutch. Notable noise while climbing grades in third quited with forward pressure to the stick shift for awhile now(as long as I can remember). Parked motor off or on not as smooth in and out of gear works eaiser with clutch in (not running).
Once through gear pattern it smooths out but allow things to move, once again rough.
Would hope to think its just the master cylinder. If its the trans I will replace the master at that time. Ford states they no longer make that trans, but have seen rebulid kits on evil bay.
Any ideas would be great

if you double clutch it does it shift better then single? If so it would seem like a master.
