just lower the mounting point for the rear brake line, that's what I did on mine.

Stock rear shocks have PLENTY of travel with the Shackles.
Brake lines too are fine.

Get your front end dialed in first.
Mine even being a FX4 level2 was completely Level before installing shackles again.
After shackles I had my factory rake back again - but with added height.
