Will removing the y pipe and just running dual pipes straight out of the headers be a bad idea?
 
1st: I doubt you have "headers" if you're asking this question.

2nd: It'll likely have a negative effect on power. (Look into an H-pipe or X-pipe)

3rd: It may leave you're engine control a mess if you don't already have dual O2 sensors.
 
I forgot about that.^ That's a pretty big factor.
 
If you already have an oxygen sensor for each bank, and you should on a 94, and you put cats on each side, even just a turtle shell, and you size the pipes correctly it will not hurt anything.

Even if you do all that it is pretty pointless. You won't gain anything except the privilege of spending a lot of money on exhaust. If you want it for appearance just do a dual outlet muffler.
