I tried breathing into my breather valve and could not push any air in even with the diff filler plug removed. Is this normal or does this mean it is clogged.

It's clogged. Just pull it off and clean it out. If your going to be doing any off roading, put a longer breather on it so water doesn't get into your diffs. Cheap upgrade that will save you time and money. To clean it will take 2 mins. and a pipe cleaner.

how do I clean it?

do I just pull of the rubber hose and stick a nail into the hole of the axle?

that was easy enough. Took the hose off and just blew out some dust that was partially clogged. The system breathes excellent now

See, not a problem. Now if your going to take it off road buy a longer hose and snake it up to a higher position so no water gets into it.
