motor install issues

Ok, my problem is very frustrating.
I have a 95 ranger extended cab 4x4. The trans went out in 09. I had it rebuilt and then had trouble re-installing it. every time I went to torque the trans bolts the motor would no longer turn over by hand or any other way. Well that motor went bad recently bought wrecked donor vehicle, I married the trans to the motor outside the truck and torqued the bolts and the motor turned by wrench, now motor in truck went to check to see if it still turned and nothing wont budge has any one else ever had this happen, and what can I do without pulling the motor and trans again?
 
Just crawled back under neath it and loosened all the trans bolts again. Now turns fine with socket on the crank bolt. Guess ill torque them one at at a time and spin the motor between each one. Hopefully that will fix it if not idk.
 
You aren't getting the torque converter in the whole way.

Pull the trans.

Get the converter in all the way onto the stem. All 3 steps.

Get the trans up to the block and get just the two dowel bolts in.

Make sure that the engine spins by hand and that you can hear the "tink tink" from the converter studs on the flex plate when you move it.

If it still won't spin over right take the trans back out and then bolt the converter and bell housing (no transmission, just the bell) to the engine and spin it over watching the back of the converter as it spins. I have heard of these trannies warping the bell housing unit and causing an issue like this. It makes the converter move in an eccentric pattern related to the bell instead of spinning in a true and centered circle.
 
Ok, I think I have finally figured this out and have discovered a very troubling situation. Since I had another trans to look at I pulled the torque converter off of both transmissions and discovered that the inershaft on the transmission that I have been trying to install is not aligned properly. It appears to be sticking out about 1/2" farther than it should be. Of course this solves the alignment issue, but now the shaft is stuck and will not come out so that I can align or replace it. Any suggestions, or is it fubared
