Master Cylinder issue

Im swapping a 302/C4 combo into an 87 short bed. I traded my 5 speed trans and the brake/Clutch pedal assembley for some cash and his Automatic brake pedal assembley. I installed the pedal and it is putting the rod that goes into the master clinder at a bad angle to the point that it wont even push in. It doesnt look like theres any adjustment. Is there some difference in master cylinders between Manual and Auto? Or are the pedal assemblies different in manual and power brakes?(Mine has manual, not sure what his is) Any Ideas would be great.
