M5OD-1 clutch mismatch problem

I got an 1989 Bronco II that had been given an upgrade to a 4.0L matted to a M5OD-1 4x4 trans with manual shift. There was a noise that sounded like the front driveshaft hitting the cross member on mild acceleration. I had the unit removed and it was discovered the transfer case "u-joint" had lost a retainer clip and was lossey goosey. The issue that I need help with is the clutch/flywheel/throwout bearing. It appears the throw out bearing is pushing too hard on the pressure plate and causing too much load on the transmission bearings. This has all happened in less than 300 miles since installation. The clutch/flywheel/throwout bearing assembly are all from Auto Zone. I noticed that on the transmission swap described by Bob Burton (cubewiz)) it was suggested that a 91-92 Ranger slave cylinder should be used. Has anybody experienced a similar problem? I will post pics of the damaged parts as soon as I can figure out how to make it happen.
