Idle surging

I just put a 2000 3.0 v6 3.0 into my 1998 Ranger, pretty much the same motor, just two years newer than my previous motor. I got it started the other day and it ran VERY rough. After running it a few times, it will stay running and idles fairly well. When I rev it up, it will rev up fine but the motor shakes badly as though a cylinder or two was not firing. When I go to drive it, it sputters, has no power and after placing it under a load, it will start to surge once it reaches idle again. By surging it will rev up to nearly 2,000 rpm's then drop to around 500 rpm's and repeats itself for about a minute.

So far I have replaced the throttle position sensor from my older motor (I have no reason to believe there was any problems with my old sensor) and checked all my plug wires and plugs. I am thinking about replacing the coil pack next wheres this older motor spent some time in the weather. I have also checked the vacuum lines and do not see any obvious leaks.

Any ideas or suggestions?

Is it throwing codes? I had a lean bank code on an f-150 and it turned out to be a vacuum line under the intake that went to the PCV valve- it ran as you described. Might also want to check the EGR valve, it will cause it to run like dog s**t too...
 
If its A study miss it could be A plug or wire they can get beat up when you change motors or did you change plugs and not wires my personal mistake and there's no such thing as A motor change without A vacuum leak or A combo of these things. maybe check the plugs for motor are they clean and tight?
 
The check engine light has not come on at all and I have ran the motor for quite some time. The light will come on before starting it. It has new plugs and the firing order for the wires is correct. I might still replace two wires since they were on the old motor. I have thought about changing the coil pack since this was obviously on top of the motor that was left out in the rain for about a month.

Only other thought, could it be an issue with my ICU? I was worried that it was a flex fuel motor going to a non flex fuel truck. I had no VIN number and the auto parts store looked up the fuel filter and told me it was the non flex fuel motor since the filter had two inputs on the filter and one output. Sound right?

I don't know jack crap about the 3.0s. but I have had some idle surge with my 5.0 and it was a dirty IAC and MAF sensor.
 
Wait mine is a flex and has the same filter that you described, napa didn't even list the flex filter only one with one input and one output. I have run e85 and it ran just as good as gas but got shit mileage. Mine is definetly a flex motor.
