Somebody else probably thought of this before me, but I figured it can't hurt to post it again in case others haven't thought of it...
Here's how I filled my new trans from below after bolting it in. No need to remove the shift boot if you're not in the middle of a trans install - it all works from below.
I got 2 feet of vinyl tubing from Sears Hardware, cut a hole in the cap of one of the ATF containers, and hot glued the tubing in air-tight. (Note: use the largest tubing that will fit! This stuff was a little smaller than I'll use next time). Be sure the tubing runs all the way to one of the bottom corners inside the container.
Then just slide under your truck, open the fill plug, stick in the tubing, and squeeze to fill it up!
