I'm in the market for a 80-96 full size and from what research I've done so far I need to look out for the following issues:

-Frame rot
-Transmission slipping/leaks (specifically on the E4ODs, all trucks)
-Body rot in cab corners, behind front doors (extended cabs/broncos) and tailgate on Broncos
-Electric motor working for rear window (Bronco)

Anything else I should be wary of?

I'm going to look at the below bronco later tonight and think he's a little on the high side on price given the rust over top of the rear wheel wells, it being a "project" miss matched panels and no interior pics:

Your thoughts?

On the Broncos, especially the 92+ you need to inspect the base of the B-pillar, under the trim. I looked at so many that had giant holes there, and nobody is making repair pieces for that spot.

Also check for water leaks around the roof seal on the Broncos. Apparently the odds of that increase exponentially if the roof has ever been removed.

Thanks for the tip on the B-pillar adsm08, sure enough as soon as I opened the drivers-side door of the one I linked above, it had a hole there about the size of a quarter (and growing.) Way more holes than the pictures show and no interior aside from the dashboard, passed on that one. The hunt continues.

Update:
Finally found my candidate, 95' Extended cab XLT, long bed, 2wd/Auto/5.0L.

Cream-puff of a truck with 200K miles, nearly flawless interior, very small amount body rust compared to most I've looked at for more money. No knocks or smoke, tracks straight and everything works.

Same paint scheme as this one (minus the hideous rims): http://carphotos.cardomain.com/ride_images/3/3516/3641/33789320001_large.jpg

You will need to do a build thread with before and after pics.
