I'm gonna use my stock pump for now when I do my swap. What do you do with the fuel return line? I know the one going to the evap box isn't that important. I have a regulator to bring the pressure down. Just not sure what to do with the stock lines.

Use a return style fuel pressure regulator with your stock fuel system (are you going to run a carb or what?). Sounds like you have the wrong regulator. It needs to circulate all of the time or else you will fry your intank pump. Hook up the EVAP box to the air cleaner.

Yeah i'm gonna run a carb, 650 Holley Street avenger. The evap stuff is removed already. I have a standard fuel pressure regulator, its not a return style. I was gonna run this until i went with a aftermarket fuel pump with a fuel cell.

You're either going to need a different regulator that uses a return for your stock pump set up or need to pull the trigger on the aftermarket pump and fuel cell. Or run an inline low pressure pump and use the return line as the feed (apparently you need to remove a check valve that's in the tank) - this setup has been mentioned many times.
