What other ford heads have the same exhaust studs as the 98 and 2000 4.0 ohv engine ?

Any 4.0l OHV 1990-2000 should be same

Should be bolts, as there would be clearance issues with studs, i.e. if stud stays in the head then you can't slide the manifold back far enough to pull it out, steering shaft or heater box can be in the way

94 has bolts , 98 both motors have studs , ford service book shows studs

Studs, never seen studs on a ford V6. Do they have to be pulled first (studs)for the heads to come off?

Well there are bolts with stud on top to attach other things, but it is a bolt
Studs are great to align parts but not for all applications

AHh. My2.9 uses them to hang heat shields on. Correct?

Yes, the air pre-heater housing

Also dip stick tube on some
