Engine Air intake System

I haven't put in ther 4.0L yet but am doing some prep work on the engine compartment. I am installing the air inlet tube and I noticed that the previous owner of the doner explorer had cut a hole in the bottom of the air cleaner and a hole in the fender apron. Obviously to allow more air into the engine. Now I have to decide what to do:
1: Put a plate over the hole to put it back to the original condition, or
2: Use the hole and cut a hole in the fender apron on my B2, knowing that water can enter the air filter. or
3. Use the hole in the air cleaner but mount it just above the fender apron. This would allow some air to be drawn in from the engine compartment.

I am leaning to number 3. What is your recommendation?
 
If I went with #3 I would not get any water since I would not cut a hole in the fender apron. I would get some hotter engine compartment air.
 
#4 Flip it over, cut a hole in the hood and make a CAI with scoop!

Im on my 2nd 4.0 because of deep mud/water...
