I want to know if doors from a 99 super cab will fit on my 98 regular cab? Also how much of a pain in the ass is to change manual windows over to power windows?
 
From what I've seen, there is no difference on the doors between regular and super cab models. As far as the hardware for the windows, if your truck came with power windows, the swap should be straight forward. Just make sure all the hardware from the old doors gets put into the new ones. You will probably need the rubber boot that goes between the door and the frame as well to protect the wiring.

If you are going the opposite way, it may be more problematic depending on the wiring harness your truck has and what kind of condition everything is in.
 
One thing to also watch out for is slight differences in the door cards from year to year. Since what you are asking about is only a year apart, it should be plug and play. When I replaced a door on my old Ranger, there was one location there I had to modify the replacement door for a clip that held the door card in place. It didn't have the necessary slot.

My truck is the 98 with power windows and the doors I'm looking into are the 99 with manual windows from a super cab
 
It shouldn't be a problem. Just pay attention to the details.

I'm just trying to get some decent doors for my truck. Which isn't easy to come by here in Michigan. Mine are rusted right out on the bottom inside.
 
In these dark times we need hope... i give you the peace frog.

 
My cute little devil truck will definitely be rocking out to the doors music when I'm done trying to get her put back together again. She's not really badly rusted for being a Michigan truck and having 248000 miles on her. Engine purrs (I was very surprised to see 8 plugs in a 4 cylinder) and the 5 speed manual is good. The only mechanical issues she has is front end work and it's power steering problem.
