I've looked into replacing my 2005 Sport Trac's blown engine with several different ideas. Today, I bought a 2002 4.0 from a wrecked Sport Trac. According to Rockauto the long blocks are the same from 2000 to 2007. However, car-part lists the engines as separate engines. Im guessing that the block and heads are the same. Im planning on taking the fuel system, Intake, and all of the electrical parts from my original 2005 engine and putting it onto the 2002 engine. Any suggestions? Does anyone know what the differences are?

If you check with a salvage yard they should be able to tell you the difference.

The long blocks are the same. The main difference in the blocks is that one from a 4wd has a balance shaft and the block from a 2wd will not but that won't keep you from using a 2wd block in a 4wd or vice versa.
