Can only get 2 converter bolts threaded

Changing out the 4.0 in my 96 Ranger. Got the torque converter lined up, started installing the nuts on the converter, and after tightening 2, I couldn't get the 3rd or 4th nut on. The torque converter bolt doesn't stick through far enough to thread a nut. Also, I can't turn the crank any more. It's like it's jammed up.

I did have to put the bottom (2) bolts in the transmission bellhousing to pull the motor and trans together to get the T/C converter bolts through the flywheel.
 
Doesn't seem like the engine and tranny are flush. You can't turn the crank because it's cocked. You should never have to pull anything together. You should never tighten anything before all of the associated fasteners are started. I would start taking it apart. These aren't things you want to force together. When they are lined up, they fit. They are big and heavy in a tight place and hard to line up.
 
Hopefully you haven't fubared the pump. Like Will says take it back apart. The tc should click in three times, not two. You could also measure with a straight edge both the block and trans to make sure that the tc is engaged properly.

Does your torque converter have a drain plug that isn't lined up? That could be the issue also
