Bed rail caps and Tonneau cover compatibility

I have an Access Brand roll up tonneau cover and I would like to add some bed rail caps to cover some dings from the previous owner.

Does any one have any experience with using both products since the tonneau cover attaches to in inside of the bed rails as do the bed rail caps?

I was looking at the Bushwacker brand bed rail caps

Well, I went ahead with it.

I needed to trim 2 humps off the inside of each bushwhacker bed cap.
I put a small bead of black RTV where the tonneau rail butted up to the trimmed area to make a water tight seal
