on that I don't know we are running a 4.0 auto ecu on a 4.0 manual with NO problems at all,you just can't do it vice versa.Remember the NSS and reverse lights wiring it was easy tho.

Yes you can reprogram to turn off all the automatic functionality. I am in the middle of this right now and will use an SCT scanner to accomplish.
