Hey in my stock air intake there are two like boxes on my hose if I take those off will it my my performance any better. If so how would I clog the two ports that the boxes attach to?

I have no idea what boxes you are talking about, but that intake system will support a 4.0L so any mods are a waste of coin.

exactly a v6 intake on a 4cyl so there is improvements to be made

they're intake silencers, some have them some dont. if you remove em you could try like a freeze plug and a hose clamp to fill the holes. id just remove the entire hose and put in a new 2.5" pipe to the air box, itll sound loads better and increase throttle response a little bit by keeping air velocity up to the throttle body
