4.0L bogging and CEL

I just put a different engine in my '94 Ranger. Donor was a 1994 Explorer. Eighth vin digit was X. Same as mine. Runs fine at idle and doesn't over heat. My problem comes to driving it. The engine bogs like it has no power at times, then it will kick in and take off like normal. The CEL comes on at different times and goes off moments later. The light never stays on. No codes either The Explorer engine was EGR equipped bit I removed that to match my truck. My drivers side exhaust manifold and upper intake are still on the truck. New engine has 112k miles on it. Old engine had 213k and a burnt valve in #6 exhaust valve. My truck doesn't have a plug for a cam synchronizer, but the new engine does. Is this a problem? Any help?
