2006 Ranger with Super charger and lots of issues

So I purchased a 2006 4.0 ranger with a supercharger already installed, ungraded injectors and a cold air intake. Ran good for a month or so then I had an issue with the throttle position sensor causing the truck to stall out, the wiring was bad to the sensor so I fixed that but the light was still on. The truck was taken mudding occasionally but only through deep puddles and not actual mud. Than one day I drove it and the truck was in limp mode, the o/d light was flashing and it wouldn’t go over 1500 rpms and has no power at all. I also got all of these check engine codes over night. I added a little description of each. Does anyone have any idea where I should start to figure something out. Thanks in advance.

0446- evap getting wrong voltage
0750- shift solenoid a
0760- shift solenoid c
0765- shift solenoid d
0962- pressure control solenoid not reading right
0141- o2 sensor heater
0155- o2 sensor taking to long to heat up
0161- heating circuit not running off correct electrical power
2197- engine running to lean
0740- torque converter clutch circuit
0743
0135- o2 sensor bank 1 sensor 1
0403- exhaust gas recirculation malfunction
 
I would try to go through the wiring harness looking for dirty or loose connections. Might even just be a loose ground. But you seem to have voltage issues with several items and those items may be setting some of the other codes. Is this running on the original ecu? Or an aftermarket ecu? Maybe the connector at the ecu is loose.

That is what I was thinking I just gotta figure out where to start. Lots of wires under that hood
 
In my experience that many random codes is almost always a battery voltage issue... bad cables, bad connections, bad battery etc.

Start at the battery. Test voltage, load test it, check cable connections, test voltage drop across the cables end to end. Check ground straps from engine to cab, frame to cab etc.

It's flashing because of the p07xx codes. The OD light is the transmissions check engine light. The computer is going into limp mode because of all the codes. Fix the issue causing the codes and it'll stop.
 
That can all be symptoms. You have multiple issues going on symptom-wise. But wiring is common to all of it. Loose and dirty connections and damaged wiring can cause all of that.

Like Dirtman recommended, start with the big stuff. Battery cables - positive AND negative. Check ground straps. Check wiring to/from starter relay and fuse panels. While you’re underneath checking connections to starter and engine block, look for other damaged or loose wiring that could be a result of off-roading.
 
I've had quite a few vehicles where there were a dozen or mode codes pop up at once and the owner had no idea what was wrong. Thew in a new battery or charged it and miraculously all the codes went away. Even a drop of a couple volts will cause the computer to go nuts thinking all sorts of sensors are failing even if there's still enough juice to start the engine.
 
So I’ve diagnosed the issue as the alternator being bad. Once I replace this will all the codes go away and the truck run normal again?

clear all the codes and play the game of "let's see what comes back"

Many of those codes are related to items that run through the big connector between the main engine harness and the transmission. I would take a good look at that connector fairly early in my diagnosis.
