2.9l replacement issue

I dont believe that it would be, but does anyone here know if it makes a difference if a 88 motor is used with a 90 PCM? It shouldnt make a difference, but im just double checking my bases with this thing: 1990 bII bad tick, broke an ex manifold; swapped in 88 motor, now runs kinda ragged, no power, real sluggish. Gonna try unbolting the cat and see if its stopped up. The early motor with later programming shouldnt be causing this issue, or at least thats how it seems to me, any thoughts?
 
Should be OK. Check your ground wires and for vacuum leaks.
