2.9 no power

Ok i did a trany swap from auto to manual and i have a miss in the moter i cant get rid of now it runs ok not good in 1st/2nd but i hit 3rd and is a dog i have got new Distributor Cap and Rotor button and plugs and wires changed the map sensor,fuel pressure regulator,throttle position sensor, IDLE CONTROL VALVE ,i cant think of anything else to check what else could i do to fix it plz help I have also cheked for vacuum leak and made sure all the wires under the hood were all pluged in
