01 motor in 99 body is timing the same

Hi, I have a 99 4x4 3.0 extended cab 4 door automatic-- I replaced a motor from a 01 4x4 3.0 regular cab automatic. I placed all the electronic components from the 99 to the 01 motor. I had to change the intake manifold from the 99 to the 01 block. The 01 motor had 3,500 miles on it and is sluggish and has no energy. My question is the timing same on these motors? If anyone can share information on this matter I would be appreciated.

The 99 engine was definitely flex fuel but I am not sure about the 01. Like I said the 99 info like sensors were put on the 01 motor. I greatly appreciate any thoughts you have on this. Thanks for your response , Jim
 
the timing is controlled by the PCM and is based off of the engines sensors. if all the sensors are the same, your timing should be fine.

you may have to take the truck in and have it plugged into a computer to see what exactly is going on.
