Wrong tranny, change slave?

The PO(S) replaced the M50D-HD in what is now my 2003 4x4 Edge with an older M50D after dolly towing blew up the original. I didn't find this out until after I put in the rebuilt motor and Hayes Super-Truck Clutch Kit and went looking for the Speedo hole.

After 2 months on the new clutch, I am getting a chatter at the top of the pedal when shifting gears. I assume this is the release/throwout bearing (also new). The clutch release point was near the top from day one.

The P/N for the slave on a 2003 and 1997 are different. The bore diameters and the inlet thread size are different too. -Nathan- used an old style slave when upgrading to the HD (here) but I'm worried that they are not the same length or force, IDK.

I am in a 6-mo old process of buying a 2003 HD from a guy but the stars never align. Any help in the meantime is greatly appreciated.
 
In addition, there is no chatter when everything is cold. It takes about 10 miles of driving for it to start chattering at the top of the pedal release. When it catches me off guard and I dump the top of the pedal because of the chatter, the clutch will grab tight and throw you back. But it is still releasing way too high
 
The disc and pressure plate are basically the same. The throw and force should be about the same as well. You probably have a bad throw out bearing and maybe some air in the lines yet as they are a mother to bleed correctly/completely. If you didn't replace or machine the flywheel it may be glazed and spidered which will cause chatter as well.
 
I bench bled the master. I was lazy and in a hurry and didn't machine the fly. But I don't see how this explains why it doesn't chatter when cold.

So to clarify, I read clutch chatter to be a violent shaking. I don't have that. Mine is more like a gentle massage of the left foot that sounds like metal scraping (does that sound like S&M?)
