Vibration and noise?

Today as i was slowing down to a stop I hear/feel this vibration and noise when my truck come to a halt. When I slow down, I usually have it in neutral with the clutch engaged. Even when the clutch is not engaged I can still feel this scraping noise and vibration. I replaced my clutch about a year ago, my trans fluids is topped off so is my clutch fluid, and I have not replaced my U joint since I bought my vehicle 3 years ago.

1) Could it be the U joints in the rear drive shaft?
a. But there is no play in the U joints when I crawl under and try to move it with my hands(Transmission in neutral)

2) My clutch is bad?
a. I can hear the throw out bearing from time-to-time but I read that is normal.

3) I know my alignment is bad. could that be it?
a. Still that does not explain the noise I hear coming from the trans/clutch?
 
If the u joint is bad it can still be tight, actually be froze up and not flexing with movement and that will cause a noise and vibration. The only way to check a u joint IMO is to pull drive shaft and physically move the joints by hand, i would start there first.
