I am in the process now finally of removing the 3.0, it appears the wiring harness is all interconnected as one, truck to cpu. Can the harness be seperated, and computer removed and retain usage of the factory gauges and truck instrumentation? As well as alternator and AC controls?

Depends on the year of your truck and the year of the donor. A little more info on your particular swap would be helpful.
